Rodney McKay is a famous Plastic Surgeon, he's rich, naturally good-looking, and together with his Best Friend Carson Beckett; he runs one of the most exclusive Clinics in the US. Everything changes for Rodney in the form of an Air Force Officer that has survived a crash in Afghanistan, and his name is Major John Sheppard. He's been brought Home, and needs Reconstructive Surgery, and although it's not really Rodney's field, he wants to help. Rodney ends up spending all of his time with John, getting to know him, and for the first time, getting to know the person, not the appearance, he begins to fall in love with John. When the reconstruction is complete, Rodney has managed to put John back together exactly as he was, and John is stunning, the most beautiful man Rodney has ever seen, and his best work. Rodney wants to be with him, but doesn't know if John wants to be with him, because even though they've become close, John's a Straight Air Force Major, and will most likely be heading back to Afghanistan.
After the Wraith Fed upon him, Sheppard has been left feeling uneasy, something in him has changed, but he doesn't know what. Beckett can't find anything Medical; and Dr. Heightmeyer can't find anything Psychological, even though John isn't exactly open to talking to her. Maybe it's just knowing what's happened to him, but he still doesn't feel right in his own skin. Teyla tries talking to him, closer to understanding than most, but like with Heightmeyer, he doesn't actually want to talk about it. And then, what on any other day would have been a not unusual; and affectionate round of sniping and bickering with Rodney, turns into something nasty. John explodes on him, Rodney had his guard down, and isn't expecting anything like this, this aggression, and is actually pretty shaken by it, and others are too. Calming down, John knows that he needs to apologise, he wants to apologise, Rodney really is his Best Friend, and he didn't mean to hurt him. Rodney isn't holding a grudge, or being difficult, he didn't go to John, but he's worried. John finally breaks down, admits how scared he is, how scared he is that the Wraith has changed him. Rodney comforts him, he was scared too, but unexpectedly, John makes a pass at him. It's actually something that neither of them has thought about before, John hadn't been planning it, and Rodney pulls back, clearly taken aback. Now there's something very awkward hanging between them, and neither quite knows how to clear it.
John and Rodney were Ancients, and before they Ascended, they were together. When the time came, they Ascended together, but 10 Thousand Years spent incorporeal, just compounded that neither exactly. They retook Human Form to be together, but returned with no Memory of who they really are, and continued on to live Human Lives. Then they met, and travelled together to Atlantis, with only the barest remnant of what they were to each other, and a whole new Relationship developing, just as it did between them the first time around.
During the Siege, Atlantis dialled out before Earth could dial in, the expedition evacuated, and Atlantis was destroyed. Daedalus arrived 3 days later, but the city was gone, and there was no sign of any survivors, they searched for the Expedition, but Pegasus is a big Galaxy, and they were forced to return to Earth. The Expedition continued to explore, and find Taranis. Helping to save its people from destruction, they are able to procure the Orion from them, and plan to return to Earth. The journey will take months, and the Orion is barely operational, but everyone is glad of the distraction, and at least possibility of returning home. Everyone is very relaxed, lines have blurred, and Sheppard and McKay are spending a lot of time together. If possible, it's even more companionable than before, and they are getting closer.
When he was Infected by Elia with the retrovirus, and unbeknownst to him, Sheppard laid an embryo in Atlantis, that since that time has been gestating. It hatches into a version of Sheppard, that's outwardly Human, but is internally Wraith. It has all of John's memories, but they're tainted by the Wraith's instincts and motivations; it's John Sheppard in the state of mind that he was in while infected. It moves through the city, able to pass as John, interacting with different people, and one of those is Rodney, whose friendship it remembers, but can't define, and whose boundaries and lines it won't respect.
It was always strange for me that Rodney as a genius and exposed to CIA and other organisations from early age, did not pick up few things, like self defense. In my mind he could be a perfect soldier if h so wished it, and i would love to see him prove that to the team... I have this image in my head: Rodney is a genius, and he is fed up with the way John and the rest of the team are treating him, as if he did not know what to do on missions, although his actions (in combat situations)never engendered the team. So he gathers them in the gym, asks for Ronnon's knifes and throws it casually in a target, hitting it dead center, - some comment something like 'that was just luck' and Rodney rolls his eyes, saying about 'it just physics' and hauling three more knives at the target. And/Or it might be a shooting range, and Rodney takes shots after one of the marines/or Shep and at first everybody thinks he missed all shots and then the see the paper target and see he hit all of the same spots the previous shooter did...Or maybe Rodney had combat training at the CIA, long time ago and remembered it but never got a chance to use it, and showed some moves on Shep or on Ronon - and beat them, or maybe spared with Teyla with the sticks and like with the knives was good at handling them...

Rodney McKay was never involved with the SGC, and never went to Atlantis. Instead, he became a business man, and later involved in the IOA. So involved in fact, he was elected to take over Atlantis. Arriving though, he gets off to a very bad start with the military commander, Lieutenant Colonel John Sheppard, who has a big problem with Rodney being there.
