Sheppard thinks that he's getting forgetful, asking for people in Departments who don't seem to be there, he assumes that it's just to do with crew rotations, and people coming and going on the Daedalus, but when he looks into things, he finds that there are no records of these people ever having been in Atlantis, people from his Life are disappearing, with those around him not remembering them at all. John is trying desperately to remind them, but the rewriting of their memories is eerily familiar, making John doubt himself. What starts with people on the edge of his perspective, moves on to those closest to him, and for each change, those that are left have their versions of history reconfigured to accept it, until one by one, only Sheppard and McKay are left, Rodney with no memory of it ever being any other way. Atlantis is deserted, with just John and Rodney left, and for Rodney, his relationship with John is the only relationship he has ever had, and for John, the only relationship that he has left.
McKay discovers one of the Ancient Communication Devices that Daniel Jackson used to reach the Ori Home Galaxy, but accidentally activates it himself, and his Consciousness is sent into someone there. Dr. Weir knows that if the Ori get a hold of Rodney, learn of Atlantis, or are able to track the signal, that they will begin an invasion of the Pegasus Galaxy as well. Sheppard is elected, well offers, well insists, on using the Device to get Rodney back, with his Gene; he might have more control over the process. Arriving in the Ori Home Galaxy, he finds Rodney, and their relief at finding each other leads to a surprisingly physical manifestation for both of them, as well as a Heresy to the Ori.
Rodney McKay has always had a terrible relationship with his Mother, she never wanted kids, let alone a relationship with them, and that suits Rodney just fine, he’s a grown man, works for the US Government, and has no real desire to see her ever again. Rodney’s Sister Jeannie however, has always tried to make an effort with their Mother, and when she asks Rodney to come home for a visit, he begrudgingly agrees. What he finds is that their Mother has taken up with an Air Force Colonel, half her age. Rodney sees this man, this John Sheppard, as a nothing more than a gigolo, and if he actually cared about his Mother, he’d be worried, but she has a palpable distaste for her Son, something that John takes notice of, and doesn’t like one bit.
Okay I have seen only two Pern crossovers with SGA and I challange anyone that has read the books, or fanfictions, to come up with one that has to deal with fighting thread, harpering, or Holding. Must have a good plot, can be typical take over the world, but how are you going to do it, and what are you going to use? Remember that Dragon can't fight Dragon, and Robinton is dead.
John is Ori, and Rodney an Alteran. The Ori despise the Alterans, and they're in the middle of a bitter War, with John and Rodney no being different, they hate each other, but there's something more between them, and although forbidden, they fall in Love. The Alterans are planning to leave the Galaxy, and John must either abandon his people; or Rodney. He leaves with Rodney, joining the Alterans, but he's been bred to despise them, and is distrusted, in case he reveals their New Galaxy's location to the Ori.

Everyone knew that the CIA had tried to recruit Rodney after building a non-working model of a nuclear device in 6th grade, what they didn't know was that he had accepted. He is accepted into a program which trained talented young men and women and upon his 18th birthday is allowed to complete missions. His genius extends to what he learned in the program. He is an expert martial artist, and know everything that a skilled black-ops can do. Eventually Rodney is invited to Atlantis, and although he is retired he is given permission to break cover if the situation requires it. On an offworld mission he runs into a situation that needs his skill. John is in for a surprise, but his surprise is not as great as the others. The real Meredith Rodney McKay appears.
The Ancients left an entire city on Earth, structures and towers covering the entire surface of the planet; that the humans who followed have always lived in. Some humans don't have the gene, others have had it artificially imposed, and time is spent maintaining the City, and continuing the Ancients Research and Experiments. John Sheppard did't grow up in the city, his parents lived on the mainland with the others that wanted a life not ruled by technology, they're not fanatical, but just prefers the mainland. The people who live in the city respect those that live on the mainland, and it's friendly, with people coming and going all the time. John has had a great life so far with his friends Teyla and Ronon, but has always wanted to fly, and seeing the Jumpers flying over head is just too much temptation for him. With the city new to him, he needs some help, and also the go ahead, and training to get his hands on a Jumper. No one is going to just give John a Jumper, and it's going to be tough to find someone willing to give up their time to train him, he never knew it, but John has the gene, and that attracts the attention of Rodney McKay, someone that can make John's dreams of flying, become a reality. Rodney's not a pilot, but is willing to give John his time, if with his gene, John helps him access a lot of the city's systems he hasn't been able to before.
The IOA has pulled the plug, and cancelled the Atlantis expedition. They've decided to abandon the Pegasus Galaxy, and thus eliminate the treat of the Wraith, but they don't plan to abandon Atlantis itself. It's been decided that the city should be brought back to the Milky Way. Teyla and Ronon are furious about that, they see Atlantis as the best hope of defeating the Wraith, and feel that it was left for them, and the people of Pegasus. The IOA has made its decision though; Daedalus won't be making anymore trips, and with Atlantis, goes the only Stargate capable of reaching Earth. The evacuation is slow and steady over the course of several weeks, until only a skeleton crew is left, with McKay and Sheppard left in charge of flying the city home. They have to decide whether to go through with it, and continue on Atlantis in the Milky Way, or essentially steal the city and stay in Pegasus.
When the Shield began to fail, the Expedition evacuated Atlantis before the Failsafe raised the City to the surface, they left before it happened, and not believing it possible to return, never found out. They travelled to another World, and with Teyla and the Athosians, all now essentially Refugees, they set up Camp together. They have nothing, and do try sending Teams through the Gate to gather supplies, and try to find Allies, but they're alone, and don't even know each other. Sheppard and McKay get to know each other.
For a little fun, the Earth side SGC sends Atlantis a special package two weeks before Halloween, a box full of decorations, party supplies and costumes. Any characters, any time frame...have fun!!
John's brother Dave has been brought to Atlantis, because he has the same Ancient gene that John does, and the same control over Ancient technology. John is uncomfortable when it's Dave that starts helping Rodney in the labs with Ancient equipment, essentially replacing him. The truth is that John liked spending time with Rodney in the labs, but becomes even more uncomfortable when Dave starts to replace John in their time spent together, drinking, watching television, and even just bickering. Dave is getting on well with everyone, but it's losing so much time with Rodney that really gets to him.
Pre-DADT repeal, any season 1 really. Lorne and Sheppard are overheard by a member of the Atlantis group who wants to get rid of Sheppard. However, he/she doesn't know who it was that Sheppard was with. Not wanting Lorne to be removed from Atlantis as well, Sheppard convinces McKay to go along with being his fake boyfriend somehow. Lorne's not exactly happy with that plan, but he is thankful. Eventually, McKay and Lorne are left on Atlantis, while Sheppard gets sent back until he can figure out how to get back to Atlantis.
In this Alternate universe, McKay Acended, and has since learned the wisdom and power of the Ancients. However, he interferes with the events of the Replicator beam in "First Strike", totally destroying the beam and Replicators. As punishment for breaking the Ancient laws, Mckay is condemned to watching over the entire Atlantis population and City. He soon becomes theri Guardian Angel, but misses the normal interactions he once had with them. He also wished he could be closer to John Sheppard, with whom he had an infatuation with. The only way to be with him is for John to become an Ancient. But John wouldn't choose to Ascend...or would he? You may write any outcome, be it angst, rejection, betayal, or even character death. Your choice. Only one rule: Have FUN!!!
hi this has been driving me crazy but i read a fic a while ago about john getting sent to another reality while the other john is sent to his own. in this fic sam is evil and about to marry john when the john we know takes his place anyone read it??
Despite restoring him mentally, Dr. Beckett was not able to restore Sheppard's physical appearance, and he has remained in his Wraith like state. John has had to fight to continue to go offworld, especially given the reaction he receives from the locals, and ever since, people in Atlantis have been extremely uncomfortable around him, especially Ronon. Rodney however hasn't once treated him any differently, and it's such a contrast to John, deprived of even the intimacy of friendship. It's the only thing that he's got, but it's also genuine, and John is falling for Rodney, but Rodney is his friend, pretty much his only friend at the moment, and he doesn't know if he would want to be with another man, let alone a Wraith.
This story can have any pairings. However, the characters John Sheppard and Rodney McKay from the Dark universe must be together. The main point is the John and Rodney form Our universe tampers with some Ancient device that brings a Dark version of themselves, (and any other Atlantis character of your liking) to Our universe. The device they used allows their alternate selves to stay longer without any entropic or dangerous effects. You can have some minor or major event with the Wraith (or anything else) happen while the Dark Sheppard and McKay are there, so that the John and Rodney from Our universe can see how evil/dark their counterparts are. The dark counterparts can be civilised to eachother, or one more dominant than the other. Your choice! The number one rule...? HAVE FUN!!! ;D
Sheppard is being visited in the night, by an Ancient that stayed watching over Atlantis, and who has taken a shine to John. Appearing to him in his Dreams, the Ancient takes the form of McKay, and Seduces him. John is badly disturbed by these Dreams, not knowing that they're anything more than that, but takes out his frustration on Rodney, like he's somehow to blame. John knows that it's not Rodney's fault, they're his Dreams, and he's enjoying them, but Rodney's also not about to let this drop.
McKay is on the other side of Atlantis conducting repairs, when he's grabbed from behind and blindfolded. Rodney doesn't know who's grabbed him, or what's going up, until whoever it is rapes him. Rodney has never experimented, also never wanted to, and hasn't had to much as a suppository, or a colonic, but this is sawing his virginity out of him, and he never wants to again. When it's over, Rodney is dragged into some nearby quarters, and put into the Ancient shower, he's knows what's happening, that this won't leave any evidence as to who has attacked him. He stays in that shower, until someone comes looking for him, and that's Sheppard, Teyla and Ronon. They find Rodney is a terrible state, and all of them feel so helpless. Only the four of them, Carson and Elizabeth know what's happened, Carson has no physical evidence as to who attacked Rodney, and as ranking military officer, it falls on John to investigate, and he wants to find out who did this. What's worse is that Rodney can't help but suspect everyone around him, including John, something that hurts them both.
