Author's Notes: This is the sequel to "Stargate Atlantis: the Clone 'Verse", an alternate reality where Jack O'Neill's clone is included in the original Atlantis expedition, and the changes this brings. For more warnings and explanations please see my notes at the end of the Prologue. Thanks to Lorellipsis for research and beta.

He could barely see anything through the blue and green mist. Then as he moved closer, the thin lines turned into towers, geometrical yet oddly graceful. Closer yet, and he realized that the mist was water, deep and rich. An egg-shell thin shield of pure energy was all that kept the water back from the towers, and he could feel the exhaustion of that shield – so tired, so old.

In the innermost tower, way above the smaller ones, yet only halfway up its gigantic length, he could see lights, could feel living beings moving, could smell the fear and desperation, the very intention to survive.

Suddenly, the towers shook. And then moved upwards, faster and faster until they broke through the water into air, and still kept on moving until a whole city was balanced upon the waves, strangely beautiful, water still cascading down from its towers, uncovered after millennia.

Through one of the windows he could see the stargate. And through its center, Jack, holding on to a railing, pale, frightened, almost unbelievably young... staring straight at him.

"Danny!"


"Danny! C'mon, wake up, Danny-boy. It's time for all little linguists to go home and to bed."

Daniel shook the cobwebs from his brain and stretched generously before getting up from his chair.

"Y'know, Jack, I had the weirdest dream."

"Really?"

"Yeah... Atlantis was under water, waiting for so long. And then it rose from under the water, and it was so beautiful! And Jack Two was there too. I wonder, why didn't we think about the city being submerged? It *is* a possibility – afterall, the myths and legends do say it sank beneath the waves..."

"Ya know what *I* wonder? They've been there for twelve hours already – I wonder what kind of trouble mini-me managed to get himself into by now?"

Notes: Again – this is an alternate reality which centers around Jack O'Neill the second. Those who have read the prequel, know that Jack's presence has already caused divergences like better equipment and a larger military presence. This in turn will mean much less "stage presence" for Sheppard, who for example is now waaay down in line as military commander. At the same time, this is a story about what Jack – or any senior SGC trained officer – would have done about the various encounters and problems. Therefore, meeting the Athosians, the Wraith, the Genii etc will happen – just sometimes a bit different.
